I finally figured it out. I had defined a BERKSHELF_PATH environment variable to be C:\.berkshelf in order to workaround berkshelf #1307.

I changed that variable to instead be C:/.berkshelf and `berks upload` is no longer failing with the "Bad checksums!" error.
